It’s possible change config input (button) in native gameshell Cave Story version, I saw in another version had button to switch weapons!

Cave Story is actually being emulated in RetroArch. To change the inputs of Cave Story, you will need to go in RetroArch:
Settings/Input/Bind Key User 1
Then change the buttons as you like.
